In any case, %TEMP% is considered an official area for temporary files and therefore saving files there wouldn't make Skype Portable non-stealth: http://www.portablefreeware.com/faq.php#stealth
The bug mentioned above with the blank directory left behind was fixed months ago. In the last regshot I did, Skype Portable was completely clean. Note that if you leave Skype running and shut down Windows, Windows will kill the processes out of order and cause Skype to leave registry keys behind. You can easily work around this by properly closing Skype before rebooting or shutting down. The PortableApps.com Platform can do this automatically for all your apps.

Hmmm... I'd probably leave the BagMRU keys alone. I don't know about the PropertyStore ones.
