I have found that, at least with the latest version (1.3.0), RocketDock can be portable.
You have to install it or use Universal Extractor, run it, go the to options menu and chose "store settings in a portable INI file." This creates a "settings.ini" in the application folder, and eliminates the need for the program to write to the registry.
To clean up shop, simply remove the registry keys that it initially wrote.

I think this holds the record for the most epic thread bump at 8 years (or depending on how you look at it, 9 years)
